Made of is used when the material the subject consists of doesn't change during the process of making the subject.
( made of implies there are no (or few) other major elements means we are mentioning only one material which was used for manufacturing)
When a material is changed into a completely different form to make something, we often use made from.
To mention one of several materials (e.g. in cooking), we can use made with.
